I haven't read comics in a looong time, so this may be a bit old school. Favorites, in no particular order: Dr. Doom, Ra's Al Ghul, Red Skull, Sentinels, Reggie Mantle, The Fatal 5, Killer Dwarf (Defenders), Green Goblin, Yancy Street Gang and Beagle Boys.
When I was reading, Joker was more campy than evil so he didn't make the list.

Even though I'm a Marvel guy, I chose Joker a tad ahead of the good Dr. Doom.
And am I the only one who thought commie Jack Nicholson's Joker was EXTREMELY OVERRATED!?!?!

I guess I'm the only one here (aside from Tom) who knows who Darkseid is. He's right at the top of my all-time favorite villains list. In order, that list looks like this:
Darkseid - The great evil of the DC universe and one of the most powerful, coniving and brutal villains in all of comics. Let Mags have his asteroid, Darkseid has a whole friggin' planet at his disposal.
The Joker - Read THE KILLING JOKE, THE DARK KNIGHT RETURNS or DEATH IN THE FAMILY and try to argue that he's not the most diabolical villian around. His origin and his psyche conflict in a way that makes him tragic, evil and dangerous.
Dr. Doom - If they live in the Marvel universe, Doom's taken a crack at 'em. He comes in third here because different writers have often swapped his regal flair with impish cowardice. The Doom of choice, for me, is the one who went toe-to-toe with Silver Surfer and Terrax and who quietly revelled when Reed Richards had to come to (Doom) to save his family.
Destro - Loved the action figure, loved the cartoon depiction and I love DDP's recent version. Like Doom, this guy combines suave and sophistication with money and mystery to make even the other villians nervous. He's not in the same league as Joker, Doom or others on this list, but in the world of G.I. Joe, this guy is the ultimate badass, and has been for two decades.
Galactus - This was tough because Galactus isn't exactly a villian. His origin is a bit sad, and his solemn quest for sustanence makes you feel pity for him at times. Also, he's done as much to save humanity in the last few decades of Marvel comics as he has to doom it (rendered longtime FF villian, the Sphinx, powerless, fought for Earth in numerous Infinity wars and formed a bond of friendship with Reed Richards, to name a few things).
Honorable mention goes to Thanos, Brymstone, Count Nefaria, Obediah Stane and the Third Reich (hey, the first comics I ever read were Sgt. Rock, The Haunted Tank, Enemy Ace and Sgt. Fury and his Howling Commandoes).

The Killing Joke was just plain sadistic. I believe that I read the other two as well and they were more of the same. Off the cuff- my top 10 Marvel Villians: 10. Mr. Sinister 9. Donald Pierce (for what he and the Reavers did to Wolverine shortly after the Inferno saga 8. Loki 7. Juggernaught (just because I wanted to see how someone could beat him) 6. Venom 5. Magneto 4. Mandarin 3. Green Goblin 2. Red Skull 1. Doom

My favorite villians 1) Joker 2) Lex Luthor 3) Ra's Al Ghul 4) Deathstroke 5) and even though she may be a villian anymore Catwoman

My, my the villains are wonderful. 1. Doctor Doom 2. Galactus 3. The Joker 4. Thanos 5. Lex Luthor I could go on, I also like Loki, Red Skull, Riddler, False Face, the Mandarin, the Leader, Darkseid, and more I can't think of right now! Without the villains the heroes just don't get as much heat. If the Bizarros are considered villains, they jump into my top ten. If Namor is considered a villain, he jumps to #3 on my list. Ya know, the GWF could really use a Lex Luthor like manager for the heels.... He's one of the few guys on this list that haven't had a "soul mate" in the GWF. For me 1- Doom - You just have to love Doom! If you don't know why, then you just don't get villians 2- Ra's al Ghul - I love a villian whose ultimate goal is a good thing, even if he's willing to kill most of he worlds population. 3- Justin Hammer - I'm a big IM fan, and this guy was just the MAN when it came to coporate intrigue.. too bad he never hired good enough help 4 - The ADversary -- for those of you who read Fables, you know... if you don't read Fables, START! Right now!! its the best comic on the shelf, hands down. 5 - Lex Luthor - I've always had a soft spot for businessmen villians... I really liked Lex as President, and before than as pres. of Lexcorp (I'm not a big fan of the purple armor version though) Lucifer would be on this list somewhere if he could be, but he's really not a villian (I know I know, he's the DEVIL, but he's not really a bad guy)
