Sticking with my mutant-loving theme...
Magneto Rev. William Stryker (God Loves, Man Kills, rough inspiration for X2 movie and one of the best GN's ever written) The Legacy Virus (not necessarily Stryfe, as I hated Cable) Violator/Angela (from Spawn... a tie between them) Arcade (I love this guy)

Doctor Victor von Doom! There's nothing scarier than a power-hungry madman, especially a super-intellegent one!
Doom held his own against the Fantastic Four on many occasions, and still came back for more. Spidey (as I said here before) may have had my favorite villians overall, but Doom was the best!
Others on my list for fave villians would be: Doc Ock, Mangog (from Thor), Ultron (Avengers), and the original Red Skull.

1-The Joker 2-Carnage 3-Venom 4-Doomsday 5-Cobra Commander (always thought the GI Joe comic was so much better than the Tv show because main characters actually died)

Geez I just LOVE villians! So many to name so few spots to give No real order:
1. Magneto: He has, in the past, shown how nasty he can be when provoked. His apathy toward being a real evil SOB, and thus really being a vile villian despite his immense power, gives him top spot for me. 2. Doc Ock. He is just cool. So much potential, too bad he rarely thinks past a big score of money: a thinker, a fighter, and developes some pretty nasty anti- Spider teams. definitely my favorite Spider Villian. 3. Loki: My favorite Hero's arch enemy, Loki has been a thorn in Thor's side for aeons. His 'father always liked you best' inferiority complex is classic! 4, The Absorbing Man Carl "Crusher" Creel: The guy absorbs the properties of what he touches and then beats you with it. How excellent! Sure he is a pretty dumb thug, but he's able to hang with some tough heroes- at least for a while. 5 Doomsday: He killed Superman.

Joker is, has, and always will be my all time favorite villain in any comic series. And I absolutely loved Jack Nicholson's portrayal of him in the original Batman. ;D
My top five are:
1 - Joker 2 - Carnage(something must be said for an absolutely psychotic killer with an alien symbiote augmenting his power). 3 - Magneto(a really cool character) 4 - Thanos(hey, wiping out half the life in the universe is all that needs be said. Sure, he always ends up defeating himself, but his plans are killer) 5 - Venom and Bullseye(a vengeance seeking alien symbiote and a man who can make a weapon out of anything. They both had to make top 5).

Joker is, has, and always will be my all time favorite villain in any comic series. Without question. I just never collected any DC books, so I couldn't list him in good faith. If I have my way, my children will know Mark Hamil as "the guy who does the voice of the Joker" before they know him as "Luke". ;D

Grandfather Clock is one of the villianous lots in the Big Bang Comics Universe.
Grandfather Clock started off as the main villian of Knight Watchman's, but in the Time Travel storyline with the whole Big Bang Comics Universe and the Savage Dragon. He was trying to kill off the universe, starting with the past after he and his coharts could not get the Savage Dragon to kill Mighty Man.
So my pick is others, but that other is GRANDFATHER CLOCK.

Too hard when you're covering all of comicbookdom! Only one person mentioned Thanos? How about Darkseid?

My, my the villains are wonderful.
1. Doctor Doom 2. Galactus 3. The Joker 4. Thanos 5. Lex Luthor
I could go on, I also like Loki, Red Skull, Riddler, False Face, the Mandarin, the Leader, Darkseid, and more I can't think of right now! Without the villains the heroes just don't get as much heat.
If the Bizarros are considered villains, they jump into my top ten.
If Namor is considered a villain, he jumps to #3 on my list.

I can't believe no one mentioned Green Goblin. Sure all these other villains were nasty but Norman Osborne committed the ultimate comic book sin....
He killed Gwen Stacy!

I don't touch DC with a 10 ft. pole, so here's my top 5. 1. Apocalypse (Big, Bad and Blue. Hated to see him go) 2. Mojo ("It's all for the ratings, baby! ALL FOR THE RATINGS!") 3. Carnage (Is slaughtering New Yorkers really a crime? JK) 4. Kingpin (The power behind so many other great villians) 5. Galactus ("Let's check my schedual. Item 1, find a new herald. Item 2, dump new herald. Item 3, eat Earth.") Honorable mention goes to Venom (great guy, but not as bad as his progeny), the Burgler(so many years later and Spidy's first "villian" still has no name, very cool), and the US Army (don't the get that the more they chase Bruce Banner the MORE the Hulk will show up?!). There you go, my DC free list.

Coming in at #1 with ease and style...
Magneto. One of the most well-rounded characters ever created. There's history, depth, personality, and purpose to Magneto. He's almost like a real person with his internal conflicts, hurts, triumphs, and mistakes. He is my favorite fictional character... period.
My most favorite comic book moment? Magneto ripping the adamantium right out of Wolvie's body. The narration, the words said by Mags, the shocked faces of the near-by X-Men... classic
Number Two would be the Task Master. So much potential, but under-appreciated and sometimes forgotten
Three goes to the Brood (the Alienesque X-Men villians). My all-time favorite comic book cover is the one with Wolverine turning into one of the Brood. Cool as it is creepy.

Just chiming in with the baddest comic book villian has got to be Deathstroke. Read Identity Crisis 2 and he has even laid out Colossus and Wolverine from Marvel.

5. Dr. Doom (Only after fighting him in our Marvel RPG) 4. Kingpin (powerful and intelligent with no morals) 3. Kurse (the guy got kicked out of Hades for being too violent...nuff said!) 2. Two Face (Murder is only a coin-flip away) 1. Joker (an immoral gang killer who gets burned and twisted inside and out.)
